The Holywood man was left propping up the leaderboard after two disastrous opening rounds of 78 and 77.
However, the world number four bounced back on Saturday to move on to 10 over and above only Charley Hoffman and Scott Piercy in the standings.
The performance means McIlroy, who won the tournament last year, will miss out on next week's Tour Championship, the FedEx Cup.
Meanwhile, Graeme McDowell dropped six places to tied 41st place after carding a 72, one over on Saturday.
The top 30 competitors in the competition will qualify for next week's $10millio prize pot FedEx Cup and McDowell looks certain to miss out as well.
Competition leader Jim Furyk scored a rare 59 to top the leader board ahead of Sunday's final round.
