The world number one shot a final round one under par 70 to end 11 under par.
Chris Kirk won the tournament on 15 under.
Bogeys at holes 10 and 12 undermined McIlroy's challenge.
He did birdy two of the final three however to finish strongly.
McIlroy had won three of his last four tournaments heading to Boston.
The Holywood player triumphed at the Open Championship, the WGC Bridgestone Invitational and the USPGA Championship in recent weeks.
