Despite the strong winds affecting most players' second rounds, Portrush man McDowell managed a one-under round of 71.
While others struggled, the former US Open Champion kept control in the rough conditions on the redesigned Blue Monster course and steadily combined two birdies with just a single bogey.
Donaldson - who shot a round-best 70 - and American Chris Kirk were the only others to pick up shots during the round.
Holywood man McIlroy fought through the challenging conditions to sit level with McDowell.
He shot a 40 on the front nine, but recovered after the turn with three birdies to finish with a two-over 74.
First round leader Patrick Reed, Dustin Johnson, Matt Kuchar and Hunter Mahan head into the weekend at the top of the leaderboard.
