The teams battled through a scoreless first half, before Glentoran's Gail Macklin fired home the first goal of the match with 60 minutes gone.
Linfield's answer came just 10 minutes from full-time though, courtesy of Nikki McWilliams.
With the game locked at one-all, it went to extra time and then to penalties.
Blues keeper Nicola Adams was the hero of the hour, saving two of the Glens' shots.
With the second save putting the score at 6-6, it fell to Linfield's Mairead McCann to net the winner.
"I'm ecstatic - I can't believe I actually scored it," McCann said afterwards.
Linfield manager Ryan McConville added: "All the girls, they just dig in and keep pulling it out of the bag. It's fantastic and I'm just so happy for them."
The Blues progress to the final where they will now face Crusaders Strikers.
