Brannigan has been given a one match ban after video evidence showed him striking an opponent in the quarter final game with Fermanagh.
The incident, which involved Fermanagh's Marty McGrath, happened just moments after the Erne County had Daryl Keenan red-carded early in the game.
It went unpunished by the referee and so disciplinary chiefs had to step in and review footage, which led them to take their decision.
Down manager James McCartan said they have decided not to appeal the retrospective ban.
"Aidan took his punishment," said McCartain. "We didn't put in an appeal.
"I suppose when you are caught on TV, it is disappointing that, by the letter of the law it is wrong, but it's something that happens regularly on the field of play."
Sunday's game takes place at the Athletic grounds in Armagh - where Down have not won in the past 18 years.
Ironically the last time they did so was in a Championship game against Monaghan.
