The winger was stretchered off during the closing stages of the game at Ravenhill on Saturday night.
Ulster said an initial scan has revealed "significant" lateral ligament damage to his right knee.
Bowe will undergo surgery later this week.
"At this stage it is not possible to put a timescale on how long his recovery period will be," the club said in a statement.
"A further update on this will be issued following the surgery, when the full extent of the injury will be known."
Meanwhile an assessment is also to be carried out on Dan Tuohy's injured calf and also Paddy Jackson, who sustained a dead leg mid-way through the second half.
An update on their fitness will be issued on Monday.
