Detectives arrested the woman as part of their investigation on Thursday morning.
She is due to appear at Lisburn Magistrates' Court on Friday.
Police are investigating the death of three-year-old Brendan Owens.
The boy was found dead in Trinity Terrace, close to the city centre on July 4 this year.
A 51-year-old man who was also arrested has been released on bail pending further police enquiries.
Lisburn councillor Pat Catney said he knew the family and is aware of the incident.
He told UTV: "This is just awful - heartbreaking. It is devastating for the family and just so very sad.
"The whole consequences are so sad. It is so sad for the family and we as a community need to unite and try and help as best we possibly can to support them."
