Riot police were called to the stadium during the cross-border clash in Belfast on Monday night.
It is understood some Rovers fans broke through barriers in the top deck of the North Stand and made their way towards Linfield fans.
Police brought the situation under control however both sets of supporters were heard goading eachother throughout the game.
A statement from the PSNI said: "Police dealt with a disturbance in Windsor Park earlier this evening involving a section of Shamrock Rovers fans.
"Police restored calm within the ground and all fans were able to leave the match safety after the final whistle.
"Police personnel remained in the area for a period of time and can confirm the area is now calm and traffic is moving freely."
It is understood a number of seats were ripped up in the North Stand.
A flare and a smoke canister were thrown on the pitch, causing the game to be stopped briefly.
The trouble comes after a section of Linfield fans were filmed singing allegedly sectarian songs during the first leg in Dublin last week.
The Blues lost the game 3-1 and 7-2 on aggregate.
