Trains between Bangor and Belfast were also stopped following a landslide on the Bangor line. A Translink spokesperson said contractors are working on line repairs and to stabilise the bank.
The service has been reinstated but trains are travelling with speed restrictions along the line.
Various places between Templepatrick and the International Airport, the roads between Portaferry and Ards, Ballynahinch and Downpatrick and the inside lane of the A2 Bangor to Belfast road at Ballygrainey Hill have all been affected by lying water.
Rain has also caused problems for motorists on the Stewartstown Road roundabout, Moira Road in Glenavy and Ballygowan Road at Ewarts Crossroads.
Police have also advised motorists to drive with caution on the Coast Road, Ballymena, where water is running along the road.
The Met Office has issued a warning for heavy rain between 6am on Wednesday and 3pm on Thursday.
A spokesperson said where the road is already saturated in places there is an increased risk of localised flooding.
Some eastern parts of the region are expected to be most affected.
