The warning affects counties Antrim, Down and Armagh on Tuesday.
Forecasters said slow-moving, heavy showers are likely to develop from late in the morning onwards across the eastern side of the region but may fade later in the afternoon.
Heavy rain can be expected in areas including Belfast, Newtownabbey, Ballyclare and Castlewellan.
The Met Office said: "The public should be aware of possible surface water flooding, although, as is often the case in such situations, many places will escape the heaviest downpours.
"The public is advised to take extra care."
