Around 25 Northern Ireland Fire and Rescue Service crew members attended the scene in the Lough Erne resort, just outside Enniskillen.
The fire, which has been brought under control, started just after 7am on Monday morning.
On arrival, firefighters witnessed thick black smoke emanating from the building, which had successfully been evacuated.
Station Commander Paddy Quinn said firefighters were met with the fire's "intense heat" in the pool and spa area, which was successfully extinguished by the crew.
The cause of the fire is being investigated.
