Los Ticos faced a second-half red card and a late equaliser from their opponents during a tense clash in Recife on Sunday, but they held up under the pressure to win out 5-3 on penalties.
Bryan Ruiz had opened the scoring in the second half, but Coasta Rica were then denied a penalty and had Oscar Duarte sent-off.
Sokratis Papastathopoulos capitalised for Greece and sent the game into extra time.
After a goalless 30 minutes though, it fell to the penalty takers and the goalkeepers to decide who was going through.
Costa Rica's Keylor Navas saved Theofanis Gekas' penalty before Michael Umana scored the decider.
"We are making history. It's beautiful what we have done. This win is for everyone in Costa Rica," coach Jorge Luis Pinto said.
"We practiced penalties before and we had studied the opposition and that's why we scored 100%."
Costa Rica are now set to face the Netherlands.
