It was the visitors who struck first at Shamrock Park, with Marcus Kane's sweetly-struck effort finding the top corner in the 57th minute, but the Ports equalised through a Gary Twigg header 12 minutes later.
The sides appeared to be heading for a draw, but Peter McMahon secured the points for Ronnie McFall's side in the 89th minute when he was quickest to react to the rebound after Elliot Morris had palmed Twigg's initial effort onto the crossbar.
The victory gives Portadown a one-point lead over the chasing pack, with previous leaders Glenavon falling to second after their defeat at Seaview.
Timmy Adamson opened the scoring for the hosts with a well-taken goal after 30 minutes, and substitute Jordan Owens added a second when he headed in from a Paul Leeman cross in the 67th minute.
The big striker added his second of the afternoon four minutes from time to secure a valuable win.
In the game at Windsor Park Linfield moved up to third in the table with a 1-0 win over Coleraine.
Coleraine finished the game with nine men after both Howard Beverland and Stephen Douglas were sent off after picking up two yellow cards.
Blues substitute Peter Thompson netted from close-range in stoppage time to seal the victory for David Jeffrey's side.
Defending league champions Cliftonville failed to win for the second successive game as they were held to a 1-1 draw away to Dungannon Swifts.
Darren Boyce netted the opener for the hosts when he forced the ball home after conor Devlin had failed to hold Mickey Hazlett's fiercely-struck free kick in the 64th minute.
However, the reds equalised when Ciaran Caldwell followed up on a weak effort at goal in the 72nd minute.
Finally there was good news for the newly-promoted sides, with Ards and Warrenpoint Town both securing victories.
William Faulkner scored twice for bottom side Ards as they secured only their second win of the season in some style with a 4-1 victory over Ballinamallard.
The visitors struck first when Jason McCartney pounced on a loose ball in the third minute after Graeme McKibben had saved Stephen Sheridan's initial shot, but Ards responded well with McCartney finishing off a Neil Dougan cross in the 34th minute.
A wonderful long-range effort from Ryan Henderson made it 2-1 to the hosts seven minutes later, and Faulkner extended their lead early in the second period when he sprung the Mallards' offside trap.
Mark McClelland added a fourth four minutes from time to seal a win that moved his side to within a point of second-bottom Warrenpoint Town, who themselves earned a 1-0 win away to Ballymena United.
Stephen Hughes headed the only goal of the game in the 49th minute to make it four games without a win for Glenn Ferguson's Sky Blues.
