Murphy was appointed joint manager alongside McAree earlier this year, when the pair replaced Dixie Robinson.
But following a meeting on Wednesday night Murphy was revealed as the sole manager.
In a statement, Dungannon Swifts said: "We are delighted to announce that Darren Murphy has accepted the position of First Team Manager at the Club.
"The appointment of an assistant will be announced in due course.
"We wish Darren all the best as Manager of Dungannon Swifts Football Club."
Rodney McAree announced his decision to leave the club on Wednesday, citing personal reasons.
The Swifts are currently ninth in the Danske Bank Premiership and are just three points behind defending champions Linfield.
