Second-placed Kiwi Bruce Anstey separated the brothers, trailing Michael by 10 seconds but leading over third-placed William Dunlop.
The clear winner now holds 10 wins on the Mountain circuit.
He had already triumphed ahead of Guy Martin in this year's opening Superbike event and in Tuesday's Superstock race.
The latest result also extends Michael Dunlop's lead in the Joey Dunlop TT Championship, with 91 points compared to Anstey's next closest 69.
Meanwhile, Northern Ireland's Lee Johnston and Australian BSB star Josh Brookes were lucky to escape injury during the final lap of Wednesday's Supersport event.
They ended up out of the race after they were involved in an incident at Creg ny Baa.
Johnston has since apologised for causing their crash.
There doesn't appear to be any hard feelings though.
