McIlroy, who has struggled this year following his high-profile, big money switch to Nike equipment, followed up his opening round 71 with a second round of 65.
The 24-year-old is five shots off American leader Matt Kuchar.
It comes after poor light stopped play at the New Jersey course on Friday night.
The six hour rain delay during Thursday's opening round meant a late start on Friday, which in turn led to McIlroy being forced to leave the darkening course with two holes still to play.
McIlroy picked up five shots on the front nine, including back-to-back birdies at 7 and 8.
But he couldn't manage to save par at the ninth and also dropped a shot at the 11th.
It comes as the Sun newspaper reported that the Holywood man has split up with long-term girlfriend Caroline Wozniacki.
The two sports stars have removed each other from their profile pictures on Twitter.
Graeme McDowell missed the cut in New Jersey on Saturday morning after two rounds of 71 and 72, while Gareth Maybin is eight shots off the lead heading into the final round of the European Tour's Johnny Walker Championship at Gleneagles.
