Donald needed a top eight place to stay ahead of McIlroy, however he could only finish with a second successive level-par 71 to end the week two over.
The result allowed McIlroy, who took the week off following The Masters, to go back to the top of the pile.
Swede Carl Pettersson won the tournament, finishing with a two-under-par 69 to end the tournament on 14 under.
