The Ulsterman needed to repeat his three under par round on Saturday if he was to have any chance of finishing in the top 30 and progress to next weeks Tour Championship.
The World number 7 opened his round with two birdies in his first five holes, but handed one back at the par three fourth hole.
Two pars followed on holes seven and eight and McIlroy made the turn in two under par, following a birdie at the par five ninth.
He started the back nine as he finished the front, with a birdie at the par four tenth, but a par at the next hole was the end of the run.
A string of bogeys on the next three holes took the 21 year old back to level par and again in danger of missing out on a top 30 position.
He rallied well at the par five fifteenth with a birdie to get back under par and another birdie at the par three seventeenth saw him finish at two under par for the day and three over for the tournament.
