The Armagh All-Ireland winning captain was edged out by a single vote at a board meeting and will not be retained as the Lilywhites manager for a seventh season.
A number of senior players had, in the build-up to the vote, given McGeeney their backing, making the result all the more controversial.
However while McGeeney also had the backing of the county board's management committee, he did not have enough support among club delegates.
McGeeney took over Kildare in 2007, but the failure to reach an All-Ireland final or win a Leinster title led to his future being called into doubt.
