The Irish Premiership club said McAree is stepping down due to personal reasons.
He replaced Dixie Robinson last December before becoming joint boss alongside Darren Murphy earlier this year.
A statement from the Stangmore club said: "It is with deep regret that we have to announce that Rodney McAree has resigned from his position of Joint Head Coach with immediate effect due to personal reasons.
"We would like to thank Rodney for all the service he has given to the club. Thank you Rodney and all the best."
