The match went down to the final frame but the Antrim man was unable to stop the world number two.
This is the second time in recent months that Allen has lost to the Englishman, having got beat in the Shanghai Masters in September.
Allen made his way to the quarter finals with victories over Robert Milkins and Cao Yupeng.
Speaking on Twitter, Allen said:"Disappointed to lose but can't complain about the way I played. Think I'd have beaten anyone else in the world today. No one will beat Judd."
Trump will now face Peter Ebdon in the last four on Friday.
