The Toomebridge rider edged out his fellow Ulsterman Jonathan Rea after a thrilling finish to the second race of the day in Portimao.
It was also Laverty's first victory on an Aprilia machine, as he held off Rea's late charge to win by just 0.162 seconds.
Laverty had been a clear leader, but in the final laps Rea closed the gap at the Portuguese circuit.
Both men will be competing in the last event of the series at Magny Cours in France while Rea will also be taking part in the final round of the Moto GP competition.
