The deadly duo scored as the East Belfast side slipped into pole position in the Carling Premiership.
Waterworth missed a golden opportunity to give his side the lead after just eight minutes, but the striker's close range header from Johnny Black's free-kick, came back off the post.
The ex-Lisburn Distillery front man missed a sitter ten minutes later when he latched onto Mark Scoltock's terrible back pass, but after composing himself his shot was superbly kept out by a full stretched Gavin Cullen.
Ten minutes before the break Hamilton came off the bench to replace the injured Halliday and he nearly made an immediate impact.
His clever flick in the 39th minute released Waterworth and his cut-back found an in-rushing Dean Fitzgerald, but his well hit side footed shot from 12 yards was saved by Cullen's legs.
Right on the stroke of half-time the home side's only real shot towards goal came when Divin's flick-on fell to Kevin Ramsey, but the striker failed to trouble Elliott Morris and his shot from just inside the box flashed well off target.
The deadlock was finally broken in the 53rd minute when Colin Nixon's long range shot hit the post but Waterworth, at the third attempt, was on hand to fire home the rebound.
Soon after Daryl Fordyce was unlucky not to add a second but his volley, after Institute failed to clear their lines, was kept out by Cullen.
Gillespie's 61st minute corner to the edge of the box found left-back Johnny Black, but his tremendous drive was parried away by Cullen.
John Gregg's side's one and only chance of the match came moments later when substitute Paul Lowry did well to get away from a few challenges, but team-mate Austin Friel got in the striker's way and despite Friel getting a shot in which was blocked by a Glens defender, the real chance was with the youngster.
The clash was over as a contest in the 73rd minute when Hamilton's tremendous left footed shot from 20 yards found Cullen's bottom left hand corner.
Seven minutes from time Fordyce had an effort cleared off the line by Boyle, but he made no mistake moments later calmly rolling the ball home after another swift counter-attack by the visitors.
