After a bright start, Peter Canavan's Ernemen found themselves behind when Wicklow netted twice through Seanie Furlong and Ciaran Hyland.
Fermanagh battled back thanks to a goal from Eoin Donnelly in the 25th minute, and maintained their pressure to reduce the deficit to two points at the break.
However, the Ulsterside failed to find their rhythm in the second half, ailing to register a score until the 57th minute as Wicklow pulled away towards a deserved victory.
The result will have been disappointing for the county who have shown plenty of promise this year after a disastrous campaign in 2011 that saw them relegated to the bottom tier and exit the Championship at the hands of minnows London.
The Ernemen's next game is the Ulster Championship opener against Down at Brewster Park on 3 June.
