The 29-year-old will be out for up to six weeks with a groin problem.
Rory Best and Nick Williams are already out of the Heineken Cup game against Italian side Treviso at Ravenhill on Saturday afternoon.
Bowe suffered his injury last weekend while on international duty with Ireland.
A spokesperson for Ulster said: "A scan on Tuesday revealed that he has suffered a muscle tear and that he will be out of rugby for between four and six weeks."
Meanwhile there was better news for the club after it was revealed that Rob Herring has returned to training after sustaining a stinger in the win over Zebre.
Backrow forward Mike McComish is also back in training and it has been confirmed that Paddy Wallace, who was injured in February, will be available for selection this weekend.
Ulster captain Johann Muller is in training and ready for selection, while Jared Payne and Ian Porter will be assessed later in the week.
Paddy McAllister faces to six weeks out with a small hamstring tear.
Ulster, who won their opening Pool 5 fixtures, will be favourites when they take on Treviso in Belfast on Saturday. The game kicks off at 6pm.
