Michelle Owens, 27, of Trinity Terrace in the city is accused of murdering three-year-old Brendan Owens in July.
During the short hearing in Lisburn Magistrates' Court on Friday morning a detective constable said he could connect the accused to the charge.
Owens, dark haired and slight, was surrounded by prison officers during her brief appearance and was dressed in blue trousers and sweater.
No application for bail was made and Owens was remanded in custody, to appear via video link on October 7.
The boy was discovered at her Trinity Terrace home, close to the centre of Lisburn, on July 4. A post-mortem examination has been carried out.
On Thursday, police investigating the incident arrested a 51-year-old man who was later released on bail pending further police enquiries.
