Lee Smyth was assaulted in a laneway beside a river at Ballinahone Avenue on Sunday, 6 June 2010.
The 32-year-old died in hospital in June of this year after failing to recover from the attack.
A fresh appeal for information was launched following his death.
Detectives from the PSNI's Serious Crime Branch made the arrests on Monday morning.
One of the men was arrested in the Armagh area. The other was detained in the Shropshire area of England and is being brought back to Northern Ireland.
Detective Chief Inspector Gareth Talbot said he believed that there are people in the Armagh area who know what happened to Lee and who were involved in the attack.
"I appeal directly to those people to search their conscience, come forward and tell us what they know. It is never too late to do the right thing."
At the time of the victim's death, his mother Emily Alexander said the attack on her son had devastated her family.
"I am asking any person who knows anything about the brutal attack on Lee to come forward to police," she said.
"Please share any information you have with them so that we can finally put our minds at rest and find those responsible."
