Father Michael Sheehan claimed that a band had played The Sash as it marched past nationalist protestors outside the church on Saturday.
He said the police allowed the procession to pass the church during the celebration of the Eucharist between 7pm and 7.45pm and that loud music was then played.
North Belfast MLAs Carál Ní Chuilín, of Sinn Féin, and Alban Maginness, of the SDLP, also said the return parade had breached a Parades Commission determination by "deliberately" passing St Patrick's Church an hour late on Saturday evening.
Fr Sheehan described the behaviour as "definitely not respectful".
"It is not conducive to the building of respect, trust and confidence between the communities of this city," the priest commented.
"It does not win the respect or trust of the congregation of this church. This particular breach of codes of practice is beyond comprehension."
Fr Sheehan said it was "difficult not to interpret such actions on the part of the Loyal Orders as a failure at any real attempt to resolve the issues around the contentious parades as they pass St Patrick's Church and its community".
The priest said in light of the incident, the PSNI should ensure any further parades wait until Mass has ended before being allowed to proceed.
He urged the Loyal Order to address the issue of respect through dialogue and reduce tension in areas of the city.
Responding on Sunday evening, a spokesperson for the Royal Black Institution said: "More than 18,000 members have paraded on Saturday.
"There were major demonstrations in six towns across Northern Ireland and many thousands of people enjoyed the spectacle.
"The day was very successful and it appears there were no major incidents which should recognised as a significant step forward."
Last year, the Royal Black Institution apologised to the clergy at St Patrick's Church and Fr Michael Sheehan after trouble broke out at a Preceptory in parade in August.
Protestors clashed outside the church after bands defied Parades Commission rulings.
