Counties Antrim, Armagh and Down are expected to be worst affected by the downpours predicted to hit on Saturday.
Rain has been expected to eventually break the late summer sunshine, which has been keeping conditions mostly pleasant throughout the week.
According to the Met Office, clear skies will turn cloudier with rain possible by Friday evening.
But on Saturday, the showers are expected to turn heavy and persistent with flooding possible.
The Chief Forecaster has said: "There is still significant uncertainty as to where and when the heaviest rainfall and greatest impacts will occur."
The alert, which also affects much of England and Wales, is due to be updated on Friday.
