Alan Peter Irvine, from Rosebery Gardens also in the east of the city, is accused of killing the 52-year-old last Friday.
Mr Gray's body was found at his flat on the Cregagh Road at around 5pm by a close friend.
The PSNI believe he was the victim of a vicious assault.
Irvine spoke only to confirm the charge.
A police officer told Newtownards Magistrates Court on Thursday that Irvine would be pleading not guilty.
No bail application was made and he was remanded in custody until 2 October where he will appear again via videolink.
During the proceedings, a man shouted abuse from the public gallery and was escorted from the court by police.
Irvine was arrested on Saturday along with another man, aged 34, who was found dead in his cell at Musgrave Police Station, Belfast, on Tuesday morning.
He was James Desmond McVeigh, from the Cregagh Road area.
A 62-year-old woman detained on Monday in connection with the murder has since been released on bail.
