Mr Duffy was 18-years-old when he was beaten and stabbed to death on the Stewartstown Road during a confrontation between two groups of people.
The accused is due to appear at Lisburn Magistrates Court on Wednesday.
Another man, aged 37, has been released following a report to the Public Prosecution Service.
The arrests came after the case was re-opened earlier this month, 11 years on.
Damien's brother Patrick made an emotional appeal on UTV for anyone with information to bring it forward to police.
He said: "There's people out there who know what happened and I would beg them to come forward with any slightest bit of information to bring someone to account for this murder."
