The Great Eastern Bar and the Cock & Hen bar, both in the east of the city, were discovered to have expired licences to sale or supply of alcohol.
The Crown Bar, a popular location for tourists on Belfast's Great Victoria Street, closed during the week because its liquor licence expired in November 2012.
Mr Neill said in light of the discovery, police have been checking records and he expects more bars to close across the region over the coming days.
He appealed to all licensees to check their records are up-to-date.
