The five were on board a fishing trawler, the Tit Bonhomme, that sank after it struck rocks close to Glandore Harbour on Sunday morning.
The vessel was coming into shore when it got into difficulties beside the Adam and Eve islands.
The crew made a distress call to the Coast Guard at around 6am, but it was cut off and all radio contact was lost.
One crew member was airlifted to hospital and is now said to be in a comfortable condition.
It had been thought that one body was also recovered from the sea, but rescuers now say no trace of the man has been found.
Irish Transport Minister Leo Varadkar says his thoughts are with the families of the crewmen involved.
“I don’t want to comment just yet, the details are still coming through. The coastguard are well equipped to do their job and I’m sure they’ll do everything they can,” he said.
Vincent O'Donovan, of Courtmacsherry Lifeboat station, said the Tit Bonhomme had taken a battering in the rough waters.
“Conditions had been bad all last night and this morning. It was force seven to eight, and it was a south-east wind, which causes difficulties off that coast,” he said.
The search will recommence on Monday at 8am.
