His visit was made public after friends and family members of serving soldiers took to Twitter to express their gratitude to the Take That star.
In one picture the singer grins while holding up a message which reads: "Hello Peyton Daddy Misses You Loads xxx".
One Twitter user also posted: "@GaryBarlow Wanted to say Thanks for visiting my sister & all in Afghanistan. Lifts their spirits no end!"
It is understood Barlow was filming an hour-long TV special for ITV which is expected to air in December.
An ITV spokeswoman told The Mirror newspaper: "Owing to security restrictions it would be inappropriate to release further information."
Barlow is currently mentoring the Groups category in this year's X Factor competition.
Having sat on the judging panel since 2011, he recently announced that this series would be his last.
